Thames Valley Police say that officers had been informed of "a suspicious vehicle" in the river, but officers do not believe that anyone was in the car.
A spokesperson from the force said work is underway to remove it from the river.
Traffic along the waterway has now reopened after being stopped for much of yesterday afternoon.
Anyone travelling along the river should "navigate with caution", according to the Environment Agency.
The submerged car, near the Windsor Relief Road Bridge, has been marked with a yellow buoy.
